Apply a render-only flag to the ship's shader and cut out the polygons on the top that nobody would be able to see. You'd probably drop a good number of polygons.

It's funny, I'm using that same exact ship on my next map...
when I played it I didn't actually see any clipping
It's there just not noticeable from most parts of the map.
