They copy Halsey´s brain or something and create the AI(Cortana) from that..So thats probably one reason...I believe they explain it in Fall of Reach..

Yea. In Fall of Reach they say that Cortana is made from a younger Dr. Halsey's brain, and it's "thought" that that might be part of her affinity for MC.
