The implication was that the Other had been genetically reincarnated as the Doctor, although how much of the Other is in the Doctor and how much he remembers of his past life, if at all, is unclear.

Consider he provided said tech for Rassillion to create the Looms

originally there were two timelords rassilon and omega
omega gets boned by rassilon and confined to the virtual matrix
the matrix finds out what happened and later on biding its time creates the doctor
omega sends the doctor back so he becomes part of a triuvirate
at this point omega no longer needs to send the doctor back because the hand of omega knows he is a original creator
but in order for the hand to know who the doctor is omega still needs to programme it for the doctors genes
and so avoids the paradox

the same person who helped bring the timelords into existance also killed them
and so...."The lonely God"
this would also give much greater empathsis on why the daleks fear him so much and why the pandorica alliance built a prison for "the most feared being in the universe"
